Hi,
Is it possible to control the position of the quantity field in the pop up payment modal? I would like it positioned below the custom fields beside the product variations.
Also, is there any way to edit the label text of quantity? Can this be done for a specific product ?

No. This will need a custom job at this stage.
The label can be customized via the language translation file. You can create your own translation file which can output whatever you want the “Quantity” label to say:
